The game begins with the player's unit (Raptor Team) - Nomad, Psycho, Jester and Aztec being addressed by their commanding officer, Prophet inside a C-19 . They are informed that a distress signal was given by a team of American archaeologists, who where excavating a dig site on one of the Lingshan islands. Nomad fights through KPA camps, rescues CIA agent from a KPA patrolled village and reaches another archaeologist Dr. Rosenthal only to witness his death by some sort of energy. He is then extracted by a VTOL and dropped in a warzone where he assists in assaulting a Korean fortified position using tanks. Eventually, the player is separated from the rest of his unit when a huge rift made by an earthquake temporarily halts the tank column in which Nomad is told to move on ahead. After the player does this, a huge tremor shakes the island as has been happening throughout the game, but unusually it is powerful enough to cause a large landslide on the central mountain, shaking away massive chunks of the outside to reveal a strange structure underneath. Nomad then ventures into an underground mine complex where he is captured by the Korean commander General Kyong. He kills Kyong and rescues an archaeologist (who turns out to be Helena Rosenthal, Doctor Rosenthal's daughter) and helps in her extraction. He gets trapped in an alien ship where he reports many strange things. On escaping the alien ship he meets Prophet and they both help Major Strickland in assaulting an alien exosuit. Nomad watches in horror as the alien kills Strickland but they escape in a VTOL to the USS Constitution, a U.S. Navy aircraft carrier. After arriving on the carrier Nomad speaks with U.S. Navy Admiral Morrison, who has been cleared to launch a nuclear strike on the island despite Helena Rosenthal's objections. The nuclear strike contrary to the plan causes the ice sphere to expand rapidly and an armada of flying aliens of various sizes to attack the carrier strike group. Nomad with Helena's help fights off and destroys several alien entities including an alien ship and the game ends with him, Psycho and Helena escaping in a VTOL when they get transmission from Prophet saying he is alive.
